The Springboks made it two wins in a row after beating the Wallabies 23-12 in their Rugby Championship match played in Port Elizabeth.
The Boks were looking for revenge as they lost to the Wallabies in Brisbane 23-18.
South Africa raced into a 14 point lead with tries from wing Aphiwe Dyantyi and scrumhalf Faf de Klerk.
Australia fought back strongly with two tries of their own, one by centre Reece Hodge and scrumhalf Will Genia.
The Boks were again asked to make countless tackles as the visitors through everything at them.
To the Boks credit, the dam wall held firm. Flyhalf Handre Pollard made three penalties and two conversions as he had his kicking boot on.
Both sides made a lot of handling errors, but it was South Africa that bagged four log points and Australia leaving with none.
South Africa next take on New Zealand in Pretoria and Australia will fly out to take on Argentina in Buenos Aires.
